Regardless of whether or not you have enabled third party software management, you can control the third party patch scanning with an Advanced Software Management policy, using either the default policy (See Understanding the Pre-Built Advanced Software Management policy) or a custom one you create (See Creating an Advanced Software Management Policy).
Understanding the Pre-Built Advanced Software Management policy
Barracuda RMM includes a pre-built patch policy that is configured to manage third party applications on Windows workstations and Windows servers. You can use the default Advanced Software Management policy as it is, or modify it. You can also copy the default policy to use as a starting point to create an entirely new policy.
